As both of the Liberal losses were in Whitehorse, I wondered if there was something specific going on there. Not really. The swing was larger outside Whitehorse, but then the idea of swings in such a small communities as in Yukon is pretty pointless. Nevertheless, for interest:
In Whitehorse
Yukon Party - 4,695 and 37.16% (up 5.28%) Liberals - 4,082 and 32.31% (down 7.70%) NDP - 3,830 and 30.32% (up 2.93%)
Swing: 6.49%
Outside Whitehorse
Yukon Party - 2,782 and 43.69% (up 8.05%) Liberals - 2,060 and 32.35% (down 6.02%) NDP - 1,526 and 23.96% (down 0.56%)
Swing: 7.04%

The tie in Vuntut Gwitchin is resolved. The NDP candidate won. Nothing as riveting as flintlock pistols, just picking a name from a box.
This concludes the Yukon election. Final standings:
Yukon Party: 8 (+2 from 2011) Liberals: 8 (-3) NDP: 3 (+1)
Liberal Premier Sandy Silver has already indicated his intention to test the confidence of the Assembly and continue in government.

Is it the case that most candidates and members genuinely have no allegiance or keep it well hidden, or is it more that everyone knows which party their candidate is aligned to, they just don't formally run and sit under their banner?

It's a mixture. Some are very well known as being partisan aligned and some clearly aren't. Not that it really makes much difference, the electorates are so small it's virtually all based on personalities anyway (and in which settlement you're from/live in within the electoral district). You gave to remember in Canada, municipal elections are officially non-partisan (and any electoral lists are on a municipal basis only, and generally aligned with a mayor or mayoral candidate and shift and change with each election) so there's an embedded tradition of these kind of elections at a local level (and the two officially non-partisan legislatures only have electorates the size of small municipalities) with obviously a progression to and from partisan provincial and federal politics for locally non-partisan elected officials.

I can likely see Trudeau getting another majority if he calls for an immediate election soon. But that being said, it might be now unlikely what with the heatwave crisis and such.
